I thought the purpose of Registered Reports was to accept/reject manuscripts based on hypothesis/method. Why reject after results are known?

The second stage compares the research plan to what was actually done. Reasons for rejection involve failing to stick to proposed plan.

What would be reasons for manuscript rejection after stage 2?

The only valid reason is if the authors did not following the protocol. The results play no role, only the methods.

I'm really interested in if, what kind, and how many manuscripts are retracted after the study is conducted.

As far as I know that happens rarely, main reason being that the study was not done according to protocol.

This is, in principle, very promising new way of publishing research. I guess in accord with the same principle, reviewers at 2nd stage are also not suppose to suggest extra data analyses to be added either? Interested to hear people's experiences with publishing in RR process.
