The ambiguity created by equal temperament is important in making jazz harmony work. It's not an entirely bad thing and not merely an accommodation of instrument limitations.

Cubase and a few other DAW's and VST's support hermode tuning, which dynamically retunes individual notes dynamically, seeking perfect relative ratios as you play, like a choir does. It's my favorite, especially for horn sections.
