I think this one has one answer in a topological context but a different answer in non-math colloquial contexts.

part of the point here is that it's not obvious that any particular construct in topology deserves to be called "counting holes"!

I'm not sure what deserve means in this context. Different definitions will by nature capture different intuitions. Sometimes it turns out an intuition isn't really one that is well-defined when we try to make it precise. "Hole" may just be one of those terms.

Maybe, but I think with the sphere example a lot of people with no math background would look at and just say it has two holes. So there's more going on possibly.
