Communism fits your description very well and would probably not fight atheists because communists consider themselves anti-religious. What you mean by "atheists" are probably rather "individualists". Except..that Libertarianism would probably not fight individualists.

Communism (as a state ideology) fought everyone that questioned the sacred narrative. It termed itself as scientific, but redefined scientific objectivity as having to reflect the leading role of the working class, the lawful teleology of social order etc.
