I usually heard it as "spoil the whole bunch" which is equally weird given that we don't normally talk about apples in either bunches or barrels. But the important thing here is that rotting apples release ethylene, which stimulates the other apples to ripen and then rot.

A few bad apples is also never used when there is a protest. Everyone on the street 15 minutes after curfew is a "bad actor" and must be arrested and/or beaten.
