Is there some history contingency / path dependency because values get associated with a particular metal/colour and then we end up with some lower value coins being bigger than their higher value neighbours?

Absolutely. In coin pairs that cross a colour boundary, the size differential in favour of the more valuable coins is smaller, often reversed.
