The Murder of Roger Ackroyd and And Then There Were None both do weird things, if you were reading one of them; Murder on the Orient Express also does something odd but I felt it was fair in the context of the story. For this kind of mysteries, I prefer going the whole way into Science Fiction and reading some Asimov. Although I might still prefer Heinlein.

Do you mean from a puzzle perspective? For me it's hard to beat "dead total stranger found wearing backwards clothing in a room with all pictures, desks, books, etc also turned around, and one orange is missing." For a sensible reason, too! (Chinese Orange Mystery, Ellery Queen)

I have fond memories of "I, Robot" and other anthologies of stories by Asimov, where he illustrates various concepts of mathematics, physics and chemistry through murder mysteries that often challenge his own "laws of robotics".
