Well. I can't tell if this is throwing good money after bad, or just weird money after OCD. But I need a differential voltage probe and a current probe if I want to continue down this ESD rabbit hole. I think there's some real need to Just Fix It.

The issue isn't a noisy thermistor--- the pulse was coupling so much charge that ground itself was bouncing up several volts before anything else could catch up, causing the Atmega to spontaneously reset.

Maybe you need common mode protection, then, too: perhaps take the pair of thermistor wires and run them through a toroidal core several times. But differential mode protection (the big capacitor) still seems indicated.
