Couldn't you put another functional atomic clock on Mars and then have the spacecraft triangulate it's position relative to the two known points. Seems more cost effective if you could manage to keep it functioning in the harsh Martian environment.

Reliant on the Mars clock facing the same direction. A pair or more of distant orbital clocks would allow a resection in your model better, however with all resections proximity of reference causes large triangulation errors, plus broad transmission looses effect over distance
