In case you’ve missed it, here’s a beautiful example of a closed mechanochemical feedback loop by Tsuyoshi Hirashima’s lab. Collective migration, waves, FRET sensors, ... and some mechanical tools from our lab!

On a palindrome date 02022020, here's a question about palindromic DNA motifs: since they are found on both strands on the DNA, do proteins find their binding motifs more efficiently if their binding motifs are palindromic, compared to non-palindromic ones (all else being equal)?

Shibiao and Junil's works are out now in Genome Research. It is to cluster scRNAseq data even up to 10 million cells. It is faster than any other approaches that we tested and it is accurate.

Here's another dirty little secret about typical NNs used in regulatory genomics/variant scoring. 'Naive' multi-task training of CNNs especially on highly heterogeneous tasks (that don't strongly reinforce each other) almost always results in suboptimal models for all tasks 1/

Nice read on dealing with major life challenges as an academic - when telling personal stories, fear of appearing to look for excuses vs becoming an inspiring role model

This illustrates how broken the patent system is. Humira's patent expired in 2016, but created a patent "thicket" to protect it until 2034, so they can keep its annual cost at $72,000 per patient. Disgraceful.

New work with Izzy Grabski shows limitations with cell-type identification approaches for scRNA-Seq that rely on marker genes due to data sparsity. Current reference based approaches tend to overtrain and can be improved by using a simpler algorithm.

I’ve had a few international friends DM me to ask if the are really that bad or if it’s just a media beat up. Here are some figures to put it in perspective just how catastrophic and enormous these are. And we’re only 1/3 of the way through summer 😩🤯😢
