Would you say programmable notes are apps that allow for personal addons/plugins to adjust the tool's affordances?
Then digital notes are apps that allow for digital storage?

I am struggling to find a difference apart from the complexity of feature sets.

Yes, programming notes certainly a subset of "digital notes", if we're taking that to mean any notes stored in a digital format.

Apps that allow plugins to adjust the interface & affordances do help enable programmatic notes.
But even better would be apps that allow users to programme parts of the system as a fundamental part of the design.

I think the discussion is around the tools used to augment or extend cognition, rather than the 'note' itself.
If I understand you correctly, using templates is a form of programmatic notes, but they can be done through a text-expander combined with a word processor.
