Does the fact that the numbers are very similar across all polling places suggest that they were all operating at capacity and simply couldn’t handle more?

I think the fact that waits were consistently over two hours all day long, tells me that they were probably over capacity.

The City of Milwaukee with returned absentees so far being reported and in-person votes has 75,292 ballots cast compared with 68,770 ballots cast in last April’s Supreme Court election.

There wasn't a presidential primary on last April's election though. In 2016, the city had 160,000 in the April election.
