Bowser had a brown/orange body in official art dating back to SMB1, and had the right colors in SMB3, maybe it had something to do with palate restrictions since the entire sprire is just shades of orange and green.
I don't think it was because of palette restrictions since GBA Bowser's arms still use the same two shades of orange as the rest of his sprite. He was likely just drawn off-model in the original one.
