I just read up on gravity waves and kinda understand, but I don’t see why they would show up as clouds. Does that happen only when there’s also a temp/humidity difference between the layers (in addition to a density difference)?

yup, essentially. air on the rising part of the wave, cools as it rises, brings temperature down, closer to dewpoint = clouds

Like, do gravity waves happen in the atmosphere in ways that don’t show up with clouds?

and yes, definitely. even in the rising parts, the air still cools but if it's too dry, no clouds.
