I suspect you're right, and here lies a *very* big problem - PopArt is *very* sensitive to the underlying alignment, which will require careful curation to get meaningful results. Specifically, it wrongly interprets missing data (e.g., it treats 'N' as a separate base).
Furthermore, you wouldn't be able to pick up data issues like you would with a tree - e.g., unusually long branches, wonky RTT plots, unusual clustering, low support values, etc. These can all be easily identified with a tree, but are near impossible to spot with networks.
