Good question - I honestly can’t remember. I think it depends on what output format you chose whether those toggles work or not (I seem to remember there are situations where they don’t work). Unfortunately my phone doesn’t have blast so I can check ;-)

Yeah you are probably right. If you just want the hits. Pipe it through ‘head -n 1’.

Yup - which is actually how I do it. But most/many users won’t know that trick, and of course - for this to work you need to use the non-standard output format (which, again, I personally do since I need mine tabular for downstream scripting).

num-alignments and num-descruptioms only applies to the text outputs from memory. Any idea whether these commands are applied as filters post search or subject to the same behaviour as max_target_seqs?
