We just did a big push on our West Nile genomics studies and now have >500 genomes from California. Check out the project (and download the data) here:https://andersen-lab.com/secrets/data/west-nile-genomics/ …

Thanks for sharing! Did you characterise defective/DI-RNAs? Think there were some large deletions of the structural genes reported before in WNV.

My internet is a bit crappy today, so the site doesn't load. But if the lab's method of choice (400bp overlap fragments) was used, then I'd assume that this is not ideal to look for DIs

Thus far, we've only constructed the consensus coding sequences and they all look complete - no large deletions. there might be some other gems in there. We'll get the fastq or bam files loaded to SRA soon.

... working on a data portal too so we can host all the raw BAM files before they hit NCBI (since that can take quite some time).

Nice! can we just replace NCBI SRA with something else? Too much of my life has been wasted uploading and trying to retrieve data from there. Is this the start of http://datarxiv.com ?

There is a special place in hell for the SRA (format)
.
Okay, okay, I'm being unreasonable - but I'm ready for version 2.0 (and the death of Fastq files!). There is a special place in heaven for Heng Li.
