Those are artifacts. Bear with me. The boids basically obey "pressure" so they fly away from dense areas. Nearest neighbor queries are expensive, so I draw each boid onto a grid, blur it a bit, and then apply the gradient of density as a force.

The grid means there's a maximum resolution to this "pressure" so that very nearby boids don't really obey the same rules and tend to just fly in the same direction, which has the result that small spots like you see here just get convected along.
