Well, yes. Ppl do see prejudice against a sexuality as bad in same way as against a race or sex.

But the religious viewpoint is that they are not that bad homophobic thing, they're just "following orders"

Religions viewpoint is that homophobic is good. Society's view is that it's bad. Hence dissonance, I think.

I think the religious viewpoint is a little more neuanced than just hating homosexuals but in essence, true.
