After reading the authors' reply, it sounds like the critics might have misunderstood some key points? In fact, it sounds like the critics might just have unknowingly replicated the original results?

Yes I agree. I get the critics’ concerns, but I found the author rebuttal and referee comments compelling.

Confirmation bias is a Scientific Sin ... and using ML (any tool for that matter) as a black box to be extract science is imo pseudo-science.
