You know (and wrote about) the early version of Finding Nemo that revealed Marlin's loss later on, which didn't work and made him unsympathetic. Why does it work in Midnight Run?

Because we want to spend the first half film sympathizing with de niro and grodin sucking is the source of comedic conflict laughs - then the second half with him realizing this guy is trying to do THE RIGHT THING, and go through the necessary character arc.

Also the Candy reveals comes a bit later, which is largely a function of how broad comedy plays different than action comedy.
