Emily Hodges @Hodges_Lab has been doing great work on DNA methylation since her days at @CSHLaboratory. I always liked this 2011 work on the expansion and contraction of hypomethylated regions during haematopoietic differentiation:https://www.ncbi.nlm.nih.gov/pmc/articles/PMC3412369/ …

TF fight back ! They are the ones knowing where to go on DNA. Now the "all is epigenetics" trend is getting colder, TF regain their supremacy
Finally .... -
Mark Ptashne has been saying for a long time that TFs are also part of epigenetics.https://pubmed.ncbi.nlm.nih.gov/17407749-on-the-use-of-the-word-epigenetic/ …

totally with you. but interested in which textbook and what it says...

Probably one of yours, Richard!

And yet targeted methylation and demethylation assays can have sustained impacts on transcription level. Causality can be in both directions.https://pubmed.ncbi.nlm.nih.gov/31724704-harnessing-targeted-dna-methylation-and-demethylation-using-dcas9/ …
-
Here’s the challenge — find a textbook that says *anything at all* about DNA methylation being regulated by TFs. Yes, it can work both ways. But the changes we are most interested in are probably TF-driven. And the textbooks only talk about DNA methylation regulating TF binding.

Depends! What if a HDAC starts working first. Maybe in a scenario HDAC was always there, but inhibited by the TF. Then the turn of events can be started by a HDAC, although circular
claim is the TF left first. vice-versa, HAT inhibited by a repressor.I say chicken you say egg
-
TFs should be the chickens, and histone modifications the eggs, because chickens have legs and can go places. HDACs/HATs have no sequence-specificity. How do these enzymes target specific loci? Like eggs, they need to be laid in place (I’m now at the limit of this analogy...)

Uh-oh. Introducing this today and no time to critically evaluate. Good thing I tell them on first day everything I'm going to teach them is wrong.
-
That would be badass. Do it.
