doesn't MySQL's root also have an empty password by default? Why hasn't it been a problem for MySQL?
I'm surprised the Mongo stuff got so much attention. Unsecured hosts on the web have always been pwned; why not DB servers?

Because this is on a massive scale. Pretty much every exposed mongodb server has been hacked.
