Have you used the mic with that program before? I can't think of anything. If the sample rates match up then they should be okay. Err, I know this shouldn't affect affect it, but check bit depth?

Maybe it's a setting within Final Cut? There might be a preference that's messing things up. Yeah the sample rates should be the only things that do that if they mess up :/ I'm not too clued up on cameras though, so maybe it's a setting there too
