Will try online today. In the local installed version, it just creates a group, but the two contained paths are unchanged.

Web version on Chrome 59 does the same thing. Also tried to convert to "raw paths" first - difference only creates a group, no path mods.

It should create two separate paths with "deletions" or "cut-outs" for the overlap, yes?

yes if you used merge -> intersection

Steps: draw square, duplicate it, overlap the two diagonally, select both, Merge > Difference, should get two L-shaped paths, get a group
