They have slowly been brining those functions in-house.
@AndreaRiposati says that things are running more smoothly now, and guaranteed to all customers they will receive all their data (FASTQ, BAM, VCFs), even if it requires re-sequencing (at no additional cost). -
Ended up ordering about a month after this thread. Sent my kit in December, and just got back all my raw data, so it does seem things are running more smoothly, now. Not sure why they align to hg19, though; I'll need to re-align my fastqs to GRCh38.
