WhatsApp works properly on GrapheneOS including end-to-end encryption. I don't recommend using it but you are better off running it on GrapheneOS than AOSP or the stock OS. Signal has comparable functionality / usability with better privacy / security and there are other options.

Like Signal, WhatsApp fully supports alternative Android compatible operating systems, and like Signal, the project clearly has a negative attitude towards them. I understand where this comes from, but I'd appreciate it if they wouldn't generalize and spread more misinformation.

In their FAQ, WhatsApp is generalizing all alternative operating systems as insecure. They are generally on the mark, but the same applies to most vendor forks of Android and their firmware / hardware too. Cannot secure their trash HW with an OS anyway.

They worded it in a way that's being misinterpreted as them disabling encryption on alternative operating systems. From their perspective trash endpoint security == not protected by end-to-end encryption and they're making a generalization painting non-stock OSes as insecure.
