The problem is that they can every pokemon by it's species name as if that's also its actual name. Like "oh no, Dog got into my bag of potato chips again!"
-
My proposal would be lowercase when referring to "a bulbasaur" or "bulbasaur" as a species but capitalized when referring to YOUR bulbasaur, and I already hate this idea never mind

Counterpoint: You don't capitalize the colloquial names of animals, but you do capitalize the first word of the Latin species name, e.g. Giraffa antiquorum

I feel like it can go either way...like, if you're just referring to a pikachu -- "I took a picture of a pikachu in Pokemon Snap" -- then it shouldn't be capitalized. But if you're talking about Pikachu, the popular, widely recognized character, then it should be capitalized.
-
Correct, if you're referring to a specific character who answers to that name, then that's a proper noun. Like if you named a dog Dog.

But what if the Pokémon uses their species as their name? Would you capitalize it then?
-
Yup. Just like if you named your dog Dog. But I wouldn’t capitalize pokemon unless I was talking about the name of the game/show/what have you.
