Therefore, it's wrong to say "99% of NFL players had CTE," but it's correct to say "at least 9% of NFL players had CTE".

Which, as the article says, is much higher than the general population's percentage with CTE. It's statistically significant.

Non random samples cannot be extrapolated to larger populations. That's not statistics.
