You can usually rename open files. E.g. macOS Preview, right clicking on the file name at the top of the window IIRC

I'm a PC/Windows-OS sort of person. Not sure if that works on Windows.

This problem only occurs on Windows -- both MacOS and Linux allow renaming or even deletion of an open file. (This is also why Windows often makes you reboot when updating; MacOS and Linux usually don't)
-
In Windows, the name is the file's unique identity; Linux/MacOS uses the name as a reference to the file, allowing multiple names or none (when none, and the file isn't open, the system deletes the file). Subtle differences in design - unexpected effects on usability.

Best bet is to "Save As...", since the save window will usually start in the folder the original is held in - and give you the file path to follow in Explorer. Note also you cannot move the original, or move or rename any of the folders in the file path, while original is open
-
(This assumes the issue is "where is it" rather than "which of these hundred files is it". If the latter, just Save As... with the new file name and regularly clean up)

Date last? But then how do you sort your papers by order of publication?

Save as from acrobat will make a copy where ever you want. You can then go back and delete the original. It's not super convenient, que sera.

More programs need to have the option to rename files in the program you open them in.
