Would the best way to combat this for populations trying to lose weight be; increased protein intake, NEAT, veg/fibre intake, weight training, and diet breaks/intermittent caloric restriction?

From a very quick reading this looks fragile: their statistical signal is barely "significant", there is no significant men/women difference (so it's more that they are cherry-picking men), and to the statistical error you would have to add the systematic error of the regression.
