It also helps that everyone they catch on the show is actually guilty of some big crime, you don't see them imprisoning some teenager for looking guilty or shooting at dogs.

It was a smart move in the long run to turn the 99 into the exception for how the rest of the NYPD operates and a frequent enemy of those higher-up.

The thing about 99 is, they all are messes on different levels, socially incompetent and still high-functioning in their field. Hell, even Hitchcock and Scully are good at crime solving.
