Sylvanas didn't give that order Azshara in the form of Sylv did. That's why she didn't kill Malfurion. She didn't know what Sylvanas's plan. Azshara thinks Sylvanas wanted the tree destroyed. This is the Shyamalanian twist yet to come and explains the inconsistencies. (theory)

She killed her own forsaken in the Novel, she is a very complex character yes, but she has never been gray in that aspect you believe. Sylvanas is a monster, she lost her compassion when Arthas took her life. She isn’t a Garrosh 2.0, her actions are at levels of Arthas.
