Funny, I've seen many Gamemaker devs make their own map editor just so that they don't have to deal with the default one.

GameMaker Studio 2 has an awesome new tile system and with a bit of code you could easily generate json files or what-have you to use with another program but I think that would be beating around the bush too much when there are dedicated tile map making tools out there.

I was actually recently looking at a .json DB manager and came across (http://castledb.org ) which (if you scroll down) has a new map editor that can be managed as a database as well. It's an additional feature I don't plan to use but might be what you're looking for.

Have you heard of Tiled? I think that's probably a better solution if you're looking for an out of the box editor. http://www.mapeditor.org/

Totally, using the built-in room editor. You've got layers and with a little of the scripting language it uses I'm sure you'd have no problem building an export function that could trigger on running the "Game".
