Not that I've seen. Promotion and Pyxel handle indexed palettes better. Grafx2 has amazing palette tools but is abandoned.

If it's for pixel art I would strongly recommend you aseprite instead. Helped me speed up my spriting process a lot.

Was looking for this also. Only thing I could really find was File > Save for web on a palette image. There you can kinda tinker

I've never even looked at this before. It's so weird how many options this has. But still doesn't let you arrange entries.

This has been a tough one for me as well. I circumvent it by creating alternate color swatches, but that's a band-aid solution.

On a semi-related note, I found a neat quantizer plugin that creates palettes with a lot of different algorithms http://www.ximagic.com/q_download.html

But it appears that there isn't really a plugin for custom palettes (even something combining Indexed Color + Preset Manager would be nice)
