I semi-feel like they just decided to write it in as a reaction to how badly they tried to disguise Melissa Fumero's pregnancy the first time.
Getting to them having kids is fine, especially if she's pregnant IRL, but I was deeply infuriated by the episode that introduced it.

'Amy wants kids, Jake doesn't, episode presents a lot of cogent arguments why this isn't the right time for them to do it, Amy drops a pretty aggressive ulterior motive, Jake relents'. That's really not a good basis for bringing small people into the world!

And, TV-wise, feels like it's playing into this tropey assumption that 'yes' is the end result and people just need to be convinced. B99's been very good at not treating relationships that way (see Boyle & Rosa) so disappointed to see it fall into a similar trap here.
