Michelangelo was in Florence until 1534. He would have been more likely to get in trouble with Alessandro de’ Medici there than the Pope. He was fine.

After betraying his patrons and joining the revolt in 1529, Michelangelo went underground (literally) in the 1530s, using the room as a refuge when the Medicis regained power. Two months later, he was pardoned and resumed his work on the chapel

They’re beautiful but many of the drawings aren’t the work of Michelangelo. They were probably drawn by his contemporaries, or even draughtsmen who were working on the Medici Chapel project.
