So, in response to your question: Waterloo isn't city center. It's like Gare du Nord or Gare de Lyon.

London does redevelopment next to train stations, just not all of them. Don't compare Waterloo with Shinjuku - compare it with Asakusa.

and one of the cheapest neighborhoods in the 23 wards iirc! but unlike Waterloo, it's far from the busiest station in the country

North London commuter branches mostly got turned into Underground lines, so people just ride through the terminals. Not so in South London.

Result: Waterloo and Victoria are the two busiest stations, even though they're not particularly important locations.
