The two easiest places to put a railway are from Limon along the fringe of the mountains towards Managua (Nicaragua), and from Liberia along the coast towards David (Panama) Getting in and out of San Jose is trickier but certainly possible--the existing railways do so

Modern tech should allow much more direct alignments than the existing railways have, though. Add few cross-lines to get in and out of the capital, some dead-end lines connecting to important high-elevation towns and areas...
