Historically most private railways in Japan rely on a large captive ridership. It very rare when there is actual competition from A to B.

In largest conurbations, most people are captive customers of railways companies, incl JR, ensuring profitability by shere numbers.

Also do not overestimate rate of car ownerdhip in JP, nowhere near ours. Owning and riding a car in JP costs a lot.

Other justifications would be necessary for subsidizing a lesser economic good. Historical preservation seems only reason. Not good for new.
