It depends. Some are public/private ventures, partially subsidized by local governments. Some are fully private and self-funding.
But most such lines are part of the Japan Rail Group, six private companies which used to be the national railway.
The JR companies on Honshu are profitable, and busy lines within them cross-subsidize empty ones at no government expense.
The JR companies on the other islands have more trouble--two of them, in Hokkaido and Shikoku, remain subsidized by the government.
The other, in Kyushu, is juuuust about breaking even, without using subsidies...but it's depending heavily on side businesses and tourism.
