@ Decided it was dumb to buy a 1TB if I was going to need a 2TB next anyway. When done, I'll have FOUR 2 TB drives in the Drobo. YOW.

@ I find that it tends to be concentrated in the footer file, header file... files that tend to be named the same across WP themes.

@ I keep a backup of the FTP, a backup of the MySQL, and (most of the time) restoring my backup of the theme folder solves it.

@ In your case, making sure WP is most recent version will help. Not sure how much of the security issue was old WP vs old Thesis.
