@ when you add an item from the list screen, it will filter the existing items for any that already match

@ Oh - you're not choosing "Delete all checked" are you? That does remove the items.

@ The list can be set to hide them once you uncheck, so just choose "Show checked" from the popup menu

@ Definitely - items should never delete automatically.
